That's how it was designed - the 'liberation' bonus is higher than the warmonger penalty for capturing the city. The AI does get a warmonger penalty, but other civs generally won't DoW if the civ is stronger than them. In fact, I think there might be some calculation like they have to be 25% stronger to declare war. level 2. The penalty for warmongering in earlier eras is less and anger over any war does lessen with time. Plus, there's a lot less grievances from steamrolling say a 5 city civ than there is a 10 city one. Grievances against you will deteriorate over time and while they won't forget, thet do eventually forgive.

What appears to be the case is there is a hidden number that represents your relationship with the civ. Any + - you see on screen is the change per turn. So if it's -16 that means you are losing 16 influence per turn. This is totally different from Civ 4 or Civ 5 and it was only after a ton of scratching my head that I figured it out.
